"Regular end mills are not flat on the end." You need to specify 'center cutting' or 'flat bottom' to get one confugered to plunge and leave a flat bottom hole without translation. The cutting edge design on the bottom is not strictly radial, but has a tangent offset that allows cutting even at the dead center.
Todays carbide end mills that are center cutting - and with a little dish - (I think there is a 3-5 degree dish) - will plunge, but inefficient chip removal - the bottom of the hole will sorta look flat. With a HSS end mill that is not center cutting "might" plunge but smoke badly and leave a mess in the bottom of the hole.

The flat bottom holes are nothing critical, only clearance for a bolt head. I have been a machinist for over 30 years but this was on manual machines such as cincinnati verticals and g&L horizontal boring mills. On these machines I would put in 1 1/4" flat bottom holes using a 1 1/4" 2 flute high speed endmill and just plunge it right in.
A typical end mill may be referred to as an "Upcut Spiral" by the CNC Router world. Other than small geometry changes to optimize for wood, end mills and upcut spirals are interchangeable.
